You know, since he was present inside Naruto... So when Naruto is interacting with his dad again, and were too have said such to his son, wouldn't Naruto be all "What? But we met earlier"

All assuming it works in the same sense as a shadow clone does...

The chakra sealed inside Narutohad no wayof returning to Minato inside the reaper. It simply disappeared. Thats why he said the he finally gets to meet his son, because that version of Minato was frozen inside the reaper with no way of knowing what transpired inside Naruto's seal.

The "first" time was just Minato's chakra, not Minato himself. So while Naruto experienced meeting his dad, Minato's mind was not a part of it (because he was dead and separated from this chakra).

The sapience of Minato's soul did not truly interact with Naruto during the Invasion of Pain Arc, it is but a manifestation of the his Chakra essence sealed inside Naruto.
