No it didn't affect Naruto, he clearly blocked Sasuke's Chidori Blitz. Naruto's senses were damn sharp throughout the whole fight.

I agree if he had kill intent from the beginning I don't see how Sasuke would have survived. Taking the bijuu's was his only chance and he still failed
