Here it comes: After Madara is summoned with edo tensei, he starts talking with Kabuto random stuff...at one point is mentioned that Madara didnt die imeddiately after his fight with 1st hokage and that he awakend the Rinnegan shortly before his death. My theory is based on this statement. In my opinion Madara fought the 1st Hokage, in order to push himself to the limit ( this is really necessary to be mentioned maybe Madara's Sharingan was somehow stimulated by the Senju charkra which triggered the evolution into Rinnegan) in order to obtain the Rinnegan. However the fight between those 2 reached a point in which Madara was being pushed back and ended up almost dead, at that very time , Madara's Plan B started. Tobi arrived at the battlefield. Madara's plan B was to give Tobi his eyes. Right before dieing Madara used Kotoamatsukami on the 1st Hokage to manipulate his mind and made him think he killed his oponnent and forget that another person was there. Tobi then took Madara's eyes and left with the promise of trying to find away to complete Madara's goal or even bring him back to life. However when trying to transplant the Rinnegan to him, Tobi's body wasn't probably prepared and couldn't handle such powerful eyes so he ended up with his body "incomplete". And madara's eyes probably lost some ocular powers due to that. So Tobi tried to come with a way to restore the Rinnegan so he implanted them on a boy...on Nagato ( If you remember well Nagato didnt knew what happened the night he awakened the Rinnegan and killled those 2 konoha shinobis) Why on Nagato...because It seems that those eyes are the result of senju chakra on the sharingan.In order to resist the Rinnegan the next time Tobi probably honed his sharingan skills or transfered sharingan eyes to himslef that depending on the character's identiy. So after 30 years of sitting in a senju body the rinnegan's power was truly restored, and this time Tobi transfered only one Rinnegan eye , beacause that's all his still incomplete body, and left eye could handle. When he said in manga that he was trying to become complete I tend to believe that he wanted to Say that he will finally fix his body and end up evolving his sharingan into Rinnegan without transfer. This theory of mine with the Sharingan somehow reacting to the Senju Chakra is reliable because we could see in Manga how mokuton was reacting to Naruto's chackra and also Tobi's words: Naruto is just a pawn to stimulate Sasuke. I'm not saying that I'm right, I'm just saying how I see things.
