There is no error in the manga, Sakura recieved the injury/damage inflict by TSB rod. But her body didnt turn into dust/nothinghess because she is alive human with flesh, bone and blood plus spiritual energy(chakra) not Edo Human that is constructed by chakra 100%.

Nah her healing was negated when pierced. The black orbs negate the effect(jutsu) not the cause (chakra).

Whatever the orbs touch erase to nothing however I believe Sakura and Tsunade heal from nothing with Yin release but still their jutsu would be negated. So Sakura still has that hole in body
