Yes, L's death was really sad moment for me.. I remember one of my friend didn't eat anything for a day, because of his death..

Death Note - L dies and Light dies
Code Geass - SO MANY! Lulu erases Shirley's memory, Shirley dies, Euphemia dies, AND the final episode
Naruto Shippuden - Itachi dies, Jiraiya dies, Gaara dies, Ame orphans' puppy dies... yeah lot of them...

I saw a lot of anime where i was pretty sad ( on some i almost cried tho i'm a guy),i agree about Clannad After Story +

Air (the ending)
Elfen Lied (when Kouta see his dad and sister *especially bcz .... mehh don't wanna spoil* dying)
Sola (didn't make me cry or so ...but the tragic end left its mark on my heart)
Ano Hana
Mahoromatic

and many many others...those were first that came to my mind
