It is the only ability that cannot be negated straight up by kaguya but,it by itself cannot counter her ability.

If kaguya did not have sasuke and naruto attacking her as kakashi was falling she would of just sought after him.

Even double kamui is no match for her

If Kaguya is shifting the dimension, that effects the Izanagi user and can be considered a disadvantage. Danzo was able to reappear right behind Sasuke so it too has some spacetime properties.
