What is most likely going to happen to Amegakure, after this war? With Yahiko, Nagato, and Konon dead, who would rule the village? Are they still going to be isolated from the shinobi world? Do they even know the Akatsuki was looked down upon outside their walls? I've always been confused on Amegakure.

Amegakure will and is probably in a state of chaos as they scramble to get a new leader.
They probably won't be looked down upon. Naruto wouldn't stand for that, and I doubt the other villages would even do so if Iwa and Konoha can get along. Amegakure would be like an "Oh, it's Kay bro." to them.

Assuming Naruto is the new SO6P (Odds are in his favor) then he won't stand for that. He'll make sure they aren't isolated and they will be part of the Shinobi world.
