Kaguya didn't exactly just "take over his body". His body was stuffed with all that chakra, turned into some grotesque mass and then was pretty much molded into Kaguya's by Black Zetsu. His spirit may be in there somewhere, but his body is completely gone.

he's not a side line shinobi. Even obito will get his shine or kishimoto wouldn't have given him his original eyes back. If naruto mng to extract bz from kaguya then madara will have his body back. ofcourse he'll b of no threat due to them eventually sealing kuguya and naruto extract shinju from him, rendering madara useless.
