Before I get into this I must make it clear that I am not trying to say that all the MS users in today's episode were canon. However, contrary to popular belief, it would actually make sense if there were that many MS users. It would not contradict anything. It would not be a plot hole. Here is why:
The mangekyou sharingan awakens when an Uchiha feels the pain of losing their dearest loved one. Clearly, today's episode depicted a time of war. In times of war like this one and Madara's era, death could easily occur to anyone. With that death, naturally comes the pain of loss. In war, death inflicts itself upon many people (thus causing many other people (Uchihas included) to feel the pain of loss). Therefore, it is only natural that many Uchihas saw their friends and family die in war, and awakened the MS as a result.
You may argue that it was stated that only a handful of Uchiha have awakened MS, but the term "handful" is relative to the size of the hand. By this, I mean that we do not know exactly how many Uchihas lived at a time. Lets say for instance, that one million Uchihas were born per generation. If that were the case, then 100 Uchihas awakening the MS would be considered a handful. It would probably technically be even less than a handful since 100 is less than even 1% of one million.
A clan can range anywhere from as small as 20 or 30 people to as large as millions of people. Since we don't know how many Uchihas were generally alive all at once, the amount of MS users that we saw in the anime is quite feasible and can probably still be called a handful. Therefore it is not a plot hole and it is not a contradiction.
You may also try to say that it is a contradiction because Madara was stated to be the first one with MS. The answer to that argument is simple. Nobody ever said that these Uchihas came before Madara. Case closed on that argument.
In conclusion, the MS users in the anime were not plot holes or contradictions. Yes it was useless for studio perriot to give all of those Uchihas MS since they didn't do anything with the MS eyes. Yes it was also filler. Never the less, it still made sense and was feasible.
