What makes you think he isnt using it in the movie. The only way to indicate he is in that form was by the Truth seeking balls, but he lost the last 2 in his battle with sasuke. So there is no way to tell anymore, its only logical to believe that since his final battle with sasuke he had it, then he still has it now. Unless the final villian in the last move takes it from him somehow

Besides Truth seeking balls, Naruto didn't had the six paths senjutsu symbol in his back too.
