This is a summarized version of a theory that I came up with as seen here:
Note that the thread was made a while ago. Kaguya is about to be revealed soon, so I want to hold down my spot. I have received alot of good comments about it, but also mostly negative ones. But here is a revamped easier to read version
I have always said Kaguya IS/WAS the Juubi. As my theory states, I think she had eaten the fruit, over time her power corrupted her and mutated her (mangafact). Which then caused her to transform. She then rampaged across the land. Her two sons were the ONLY people left in the world who could stop her due to everyone else being caught in Infinite Tsukotomi, but they didn't want to kill their mother, so they used a sealing technique to trap her within Hagoromo instead. Years later on his deathbed, Hagoromo knew that upon his death, the seal would break, and she would be free to roam the earth again. So used his power to expel her from him. Her body was then sent into the moon, and her chakra was given the form of tailed beasts with his "Creation of all things". Eventually people would see her chakra as a use for ultimate power by sealing the beasts into humans.
Madara then awakened Rinnigan, and contacted Kaguya in the moon and summoned her down to the earth. Thus began akatsuki's mission, kaguya had manipulated Madara while he had rinnigan to come up with the plan to go around the world regaining her chakra (biju) and placing it back into her. Thus the ritual of gather the beasts and placing it inside the Gedo Mazo
During the war, her chakra was 90% restored. She used a giant storm against the alliance. It was depicted that she could control weather. And Madara and Obito already knew the name of the attack that it used. Also, Gedo Mazo was shown to use lightning based attacks as well.
Once Obito absorbed Juubi, she took over his body. When Minato called to Obito she responded "Obito?" instead.
When Obito took control, he eventually sprouted the Shinju. In reality, when he sprouted the Shinju, he was expelling Kaguya from his body. Which is why when the tree was blooming, a sharingan appeared. Obito still had the Biju chakra in him however. so he technically split kaguya from her chakra. Then, Kaguya as the tree, then began going after everyone trying to regain chakra.
When Madara became the new Juubi Jin. Kaguya's consciousness was still inside the tree, With Madara having her original chakra and body inside himself, all he needed was Kaguya's consciousness to become one again, which is what she was saying to him. And which is why she keeps being foreshadowed.
Here are reasons WHY I believe Juubi isn't simply the tree trying to take back its chakra, and indeed Kaguya, mutated.
1. Kaguya has ONE sharingan. Why would the tree sprout a creature with a sharingan when it canr even use genjutsu? Why would it sprout a creature with teeth and an ear? If the tree really wanted its chakra back, it could have just sprouted its roots around the world like in recent chapters.
2. The Juubi has memory. It recognized the Bijuu chakra in Naruto, and then started to specifically target him. Showing it has a consciousness.
