Don't bash me before reading my reasons.
I don't know how Kishi will pull him out with a strong reason to disappear from the history and again his come back. But I'm sure he'll be the reason for a strong battle between Naruto and Sasuke.
Your thoughts please.
Shisui might be the Final Villain
I think Shisui will get some role in the end.
1) Shisui's one eye was taken away by Danzo.
2) Shisui gave away his other eye to Itachi.
3) According to Shisui, Uchihas will conflict over his eyes so he made his eyes condition as if he destroyed his eyes.
4) First reason
If the Uchihas were behind his eyes and also his eyes were taken away or he ripped them off on his own, then why he sacrificed himself?
If he was so loving his village and feared of a civil war and then a war among the villages then why didn't he stand along with Itachi to face the war?
Why he made Itachi to shoulder the Uchihas burden alone?
Why did he gave up so easily and sacrificed himself?
5) Second reason
Shisui tried Koto AmatsuKami on Danzo and he lost his right eye. Then he gouge out his left eye and gave it to Itachi asking to protect the Leaf and Uchiha's name.
Also Koto AmatsuKami once used, the MS of Shisui gets activated after a decade.
From this a conclusion comes out, Shisui before gouging out his left eye, used Koto AmatsuKami on Itachi and after removing the eye instilled the order to protect Leaf as well as Uchiha's name on Itachi.
Look at Shisui's eye, his MS is active at that moment.
As Itachi said himself to Naruto and Bee during the war,
Itachi : "Shisui's eyes create a most powerful Genjutsu, able to control an individual without them even noticing"
Think about it, Itachi was controlled by Shisui with an order to protect the Leaf and Uchiha's name.
6) Shisui's MS's Genjutsu does not vanishes from the victim unless the victim knows that he's under Genjutsu.
During the Five Kage summit, Ao understood about Mifune being under Danzo's control and announced it infront of Mifune and others.
Ao was present to free Mifune from Koto AmatsuKami.
But Itachi had no one to tell that he's under KotoAmatsuKami
Itachi's eyes were normal. So he won't understand whether he's under Shisui's Genjutsu or not.
7) KotoAmatsuKami can be used using one single eye. It has shown through Danzo and Itachi using it at different times.
Danzo is using Hashirama's cells to reduce the time required to activate the MS once again.
But Itachi had to wait for a decade to activate the MS again. Then...
Why Itachi couldn't use KotoAmatsuKami on Sasuke before as later suggested by Bee?
He said he couldn't.

Did Itachi used it on someone else before? But why would he use it on others when his best friend told him to use it to protect Leaf? Even he didn't used it on any Uchiha or his father to stop the coup.
When was the Genjutsu active before?
Apart from the decade interval for others, Shisui can use it anytime he wants because he's the original user of the MS. If this time gap is also applicable for Shisui then also his MS was active while giving it to Itachi. So that means he was capable of using Koto AmatsuKami at that time.
Now calculate the time gap between the incidents of Shisui giving eye to Itachi and the instilled crow coming out of Naruto's mouth with the MS active
Naruto's current age : 16 yrs
Sasuke's older than Naruto : but still 16 or 17
(from Naruto wikia in Sasuke's background) Sasuke's age while showing Fireball Jutsu to his father : 7 yrs
Kyuubi's attack : 16 yrs ago that is during Naruto's birth
Near at Sasuke's age of 7 yrs, Uchihas came to ask Itachi about Shisui's whereabouts
Assuming Sasuke's present age to be 17 : Time gap between current time and Shisui giving his eye to Itachi : 17-7 = 10 yrs
Now go through Itachi's journey through out the series
He slaughtered Uchihas to protect Uchiha's name.
With that he protected the Leaf and burdened everything on himself.
And think again what Shisui asked Itachi to do or in other words, ordered.
Leaving Sasuke to kill Itachi was totally Itachi's wish but that does not stops Itachi for fulfilling his duties.
8) Shisui faked his own death.
Go through what Itachi explained about Shisui erasing his own existence
Now the title Shisui got by the shinobis : "Shisui of the Shunshin/Teleporter" What is the use of the title if it's use is not shown.
Now once again go through Itachi's words : Bottom panel
Shisui faked his own death the way he made his eyes looked as if destroyed. Itachi considered Shisui's death as the reality.
CONCLUSION : Shisui faked his own death putting Itachi under His strongest Genjutsu and led Itachi through everything happened in the series. Shisui disappeared with a serious reason to comeback once again for a serious reason for the epic battle between Sasuke and Naruto.
Sasuke's dream to become the Hokage clashing with Naruto's dream of becoming Hokage cannot lead to Naruto vs Sasuke in a serious way. Everyone knows, Naruto becoming the Hokage has more chances than Sasuke. For that a new villain must be present to lead Naruto's and Sasuke's fate towards their battle.
I think Shisui will get some role in the end.
