well since all of the Shinobi get along and have technology, they start up an exploration program and find out that its another part of the world with nothing but natives and a lot of resources and land.

Konoha goes and kills all the natives and move themy west. Then konoha begins to take the land for its own expanding its power tenfold. With this power hungry advance, the other villages attack konoha . konoha develops nuclear warheads while iwa gets a man in the moon. He then will meet another alien clan which held him hostage then killed him on live tv. The konoha sides with the aliens for intergalactic domination .

Soooooooo The bad guys will be Konoha and the Aliens.
