ill list a few things that could make up parts of the story

Well since sasuke lives (from what we have seen in the movie scans) he could create his own akatsutki with the name taka but a larger group on fulfilling his goal

Orochimaru and kabuto are alive

Kabuto isnt good necessarily, he just found his true self, and we have yet to see what that really is.

madara could have uzed izanagi, his eyes looked like he did when he "died".

hamura

shusui could come back since his body was never found and could be the next mysterious man in the mask kind of character (fanfic but could happen)

spiral zetsu

Naruto training konohamaru alot more

and new villains could be added

Shino is Chomei's jinchuriki.

Those are really the only two things I give a flying rat's bunghole about.

Shisue's body was never found because he destroyed it while dying to kill all suspicion of his eye still being in the world(gave it to itachi and killed himself)
