though my facts are based on assumption.
1. If we can all remember back when pain attacked konoha, shikaku and iniochi (special team) found out that nagato uses frequencies to control his puppets, which means that he might hear, feel and know things that happens around his puppets but does not share i contacts with his puppets.
2. When haruno ibiki tried using genjutsu on animal path, we could all see that the animal path was only momentarily trapped and then it eventually broke out of the genjutsu, which meant that the puppet might have fell for the gen jutsu but the puppeteer was not affectd
3. When ma and pa used genjutsu against pain (jiraiya's fight) it was quite clear that the gen jutsu had to do with sound and sound is able to move through frequency, and if you all remember i mentiond earlier that pain used frequency to control his puppets so the sound genjutsu can transport itselve via the puppets frequency and back to the puppeteer...
4. Tsukuyumi as we all know is the most powerful form of genjutsu and can only be used by sharingan users, but then there is need of eye contact for a victim to fall into tsukuyumi and i mentioned earlier that there's no eye connection b/w nagato and his 6paths, and again in the begining of part 2 when sasuke used gen jutsu on sai, sai said that even though he was trained to hide his feelings and fear, sasuke was able to find it. But then pains puppets are dead which means they have no feelings and fear for tsukuyumi to feed on.
