Kaguya will need a vessel to come back to life eventually and who else besides a young girl from a virtually unpopular clan who also happens to be a student of a Sannin...
1. The thought of Sakura being a deadly threat to elite shinobi like Sasuke and Naruto isn't that ludicrous when you consider how goofy Tobi turned out...Sasuke's comment about Sakura not being able to do anything will come back to bite him in the butt.
2. Sakura used to have long hair before Shippuden. This will make a comeback in the form of badass long pink hair when Kaguya takes over.
3. As a member of team 7 it would be a shame if she has no relevance to the current plot beside a few pannels of trying to do something awesome - only to be overshadowed by Naruto and Sasuke a few minutes later.
4. If Naruto and Sasuke can get handed free godlike power ups from the SOP6, then why is it so hard to believe that Sakura could jump skill levels with power ups from the woman who gave birth to the freakin' sage?! So what if Sakura doesn't have Kyuubi like charkra levels? This hasn't stop Sasuke from using a titan esque Susanoo that can fly with no signs of exhaustion whatsoever
5. Besides Naruto and Sasuke, no one else poses a threat to Kaguya's plans and that's the beauty of taking over Sakura's body because her team members won't have it in them to hurt Sakura (Not too sure about Sasuke though).
6. If Sasuke does kill Sakura it would be the perfect setup and motive for Naruto and Sasuke's final fight since both of them are "good". A hokage candidate who is a hero that values love and his comrade's friendship (Naruto) vs. A hokage candidate who is an anti-hero who makes the tough decisions that the heroes don't have the resolve to follow through (Sasuke).
