Madara would win imo. Sage Naruto defeated 6pop with Kurama, and EMS Madara had Kurama as well. EMS Madara > SM Naruto. And yes I realize that just because Madara was stronger than Naruto at that time doesn't mean that he would necessarily have an easier time against 6pop, but I think that he would.

Naruto only did as well as he did because Pain was in a weakened state.
