Things to notice about Pein.
A: He has control over the minds of his own villagers.
1. When Nagato was growing up, his village Always rained. Yahiko even said that he hated the rain, because it made the village seem like a big cry baby. Jump to the present. When Jiraiya arrived to investigate the village, it was raining, just like in the past. However, the villagers believed that it never rains... and that it only rains when Pein has an important mission to go on.
2. When Ino's father was searching through the mind of the ninja that Jiraiya sent back to Konoha, he noticed that the person's mind had multiple "blocks" set up in it to make it very hard to break in. Pein constructed a barrier in all his villagers' minds in order to protect his secrets... but more importantly, to free them from the pain of the real world.
B: A Barrier will cut off the link between the bodies of Pein.
1. When Jiraiya first trapped the 3 bodies in his giant cube prison with the big frogs, they were cut off from Pein's control.
2. When Jiraiya trapped one of Pein's bodies into the frog, and sent it back to Konoha, the body was cut off from Pein. It was perceived to be "dead", yet Jiraiya did not kill it. Once it got back to Konoha, the black antennas were removed from the body.
C: Nagato is back at the village, and never leaves.
1. The antennas are used to channel his chakra over long distances. Ino's mind transfer jutsu was said to be similar to what Pein does. If you take this into consideration, Pein has the rinnengan, and is more powerful than Ino... thus his technique will be able to travel much longer distances, especially with the help of a chakra receiver.
2. In the last manga, Konan said that she was going to leave Pein, and return to him. She is doing this because she knows that by using the giant "atomic blast" technique, Nagato did serious damage to himself.
Nagato obtains bodies from Pein in 2 ways.
1. He uses dead bodies, in order to rid the world of pain. The scene of Konan taking the dead girl's body inside the tower, to become Pein's body. Eventually, it became the replacement body for the one Jiraiya took back to Konoha. Pein still has feelings for the dead bodies, because when he went to the Konoha's morgue, he saw his former body, and stopped in reflection. He was acknowledging the sacrifice that the person made... as he quickly came back to his senses and used the body as a shield. lol.
2. He uses the bodies of people he has taken their minds from. We've seen this happen a couple times. When Nagato protected Yahiko when he was a child, he explained to Jiraiya that he felt like "he was going out of his mind"... this was the best way he could describe the technique Ino uses... however, Nagato "tears" the person's soul from their body, and "incorporates" it into his own. Also, in Konoha, we saw Pein tearing the soul out of a person.
