Obito wins. Genjutsu is not a factor here. Obito is faster, has better reflexes and taijutsu, tons of more stamina, chakra and physical toughness, and his ninjutsu is a lot more powerful than Itachi's, with Mokuton and top notch Katon opposed to Karasu Bunshin, low level Katon and barely decent Suiton. Itachi ends impaled with black rods.
