[Theory One] Zetsu Clone Killed Rin To Make Obito Evil
That wasn't Kakashi that killed Rin. A zetsu clone must've engaged him in battle when he and Rin attempted to escape and after Kakashi thought he beat the zetsu clone he continued escaping with Rin. The zetsu clone seperated Kakashi and Rin somehow, than turned into Kakashi using his transformation technique, because he would have absorbed some of Kakashi's chakra during their battle.
Than he went on to wait until Obito got there so he could see "Kakashi killing Rin."
[Theory Two] The Reason Obito Knew How To Control Kurama
Then Obito went back to Madara just like Madara said he would and Madara began saying how the leaf ninja didnt care for him and Kakashi broke his promise and other bad things about the leaf village so he would want to destroy and betray it. Years later he went on to attack the Leaf Village while gaining control over Kurama ( The reason he would know this is because Madara would have taught him how with his sharingan considering he did it vs. Hashirama ).
[Theory Three] How Obito Will Fight Madara/Turn Good (In A Way)
After a lot of talk-no-jutsu from Kakashi, Obito will turn good and act against Madara out of rage when he finds out he ordered a zetsu clone to kill Rin ( See theory one ). Madara and Obito will end up battling and Kakashi coming to Obitos side, (Two sharingans are better than one) The two of them will fight Madara after Kakashi tells Naruto Bee & Guy to stay back this is a fight for sharingan users xd . In the end Obito and Kakashi will use their Kamui's to find a way to defeat Madara. Obito will die after that battle from fatal wounds or over-use of chakra. Thats where Kishimoto gives Orochimaru a second chance at being the main antagonist again lol.
***IMPORTANT FOR THEORY THREE*** Kishimoto says Naruto isn't ending for another 2 years at the least, which gives him enough time to create another plot line for Orochimaru
