When Kakashi sees Obito's face after Naruto destroys his mask Kakashi states "did you survive?" meaning he hasn't seen Obito since the incident where Obito lost his right side of the body. In the last manga Obito and "Kakashi" lock eyes...so it's not the real Kakashi who sees Obito survived.
