Well, Itachi talks of Shisui and says Danzo had one eye. The other he gave to Itachi for safekeeping, and then erased his existence. Itachi then says, I helped him accomplish this. I think that he did kill Shisui, just that Shisui wanted him to do it.

I would assume that Itachi is simply going to put Kabuto under an illusion and make him finish it, or at least make it so that the Edo's are no longer hostile towards the allied forces, making sealing them easy.
