I think they were wiped out because of the same reason that Haku's clan was wiped out. They were their own independent village and they were widely feared. Not to mention many villages were after them for their abilities and bodies. This only strengthens the fact that the Sage was their ancestor.

The Senju's power comes from the Juubi. Did you not notice the giant Mokuton mountain on its back? Or the fact that Obito was able to use Mokuton Sashiki through the Juubi? That is not some insignificant thing, it's the sole reason Hashirama had Mokuton and his cells catalysed the Gedo Mazo.

1. Do you even know how they are controlling the Juubi? Its due to Mokuton.. Madara modified it with Mokuton and that is how it is currently being controlled. Mokuton has NOTHING to do with the SO6P..
