When naruto entered sage mode he saw the juubi as one big mass of natural energy, so they shoudn't be able to feel the juubi

Juubi owns massive amount of Nature-chakra which can't be sensed. That's why BM Naruto thought he stopped its awakening 'cause he couldn't sense it.
