It has always got to me that It doesn't really state how the brothers are related and if they were it doesn't refer to the Uzumaki clan and Hyūga clan as distant cousins which they should be.
Now this is just speculation but what if both the Uzuamaki clan and Hyúga clan are ancient clans and through them and the sage both Uchiha and Senju clans were created. This is also enforced if you look at the Uchiha ancestors eyes:
Hyūga eyes
The white of the eyes remains in both this could state that Uchiha ancestor was Hyūga related and him inheriting the Rinnegan mutated it into a new form and later devolved/evolved into the Sharingan as the kekkei genkai got past down to the younger generations.
So through analysing this information I concluded a few theories which are:

(This is the theory I am most comfortable with)
Now some of this may have holes in but I wanted it be able to be mixed and matched and you the readers can come up with your own theory, this is just to give some insight.
I also apologize beforehand of any spelling or grammar mistakes that you may encounter try your best to get around them, I am not the type to make such long winded threads.

The sage had two brides that he selected to farther his children that would carry on his legacy. The women he picked would be of course from both Hyūga and Uzumaki clans. The major problem with this theory is that why did each son only inherit certain attributes from their farther? (Of course no on can really explain this one but I will be happy to hear what your conclusion is).
Theory 2
The sage had 2 students from both Hyūga and Uzumaki clans that he guided and trained to take on his legacy to maintain piece within the Ninja World. On his death bed he gave both the students a gift, the Senju his DNA and the Uchiha his eyes (this would somewhat make them related in the sense both of them carry part of the sage). This of course infuriated the Uchiha ancestor because he may of believed his brother/Senju ancestor was incapable and was a waste of time having such power and it would be better in his hands and this lead to both the clan hating one another.
The only problem I have with this one is the Senju ancestor doesn't really look like an Uzumaki and his hair isn't the right colour. There could be speculations he is only half Uzumaki related or gaining the sages DNA changed his appearance a little.

Theory 3
(This is the theory I am most comfortable with)
The sage had a wife that was Uzumaki related and he also had a student that was Hyūga related which he raised from birth, later him and his wife had a child and trained and guided both of them so they could take on his legacy to protect the Ninja World. The Sage left to fight the Juubi when they were around 16-18 years old and died soon after sealing the Juubi. Before his death he gave his student his eyes and told his son to carry on his legacy. This of course upset the Student and may of got the wrong idea altogether, he could of come to the conclusion that the sage only gave him his eyes out of pity to think he was weak and he could never become as powerful as the sages actual son this in turn turned to hate and jealousy and brought forth the hatred between both Uchiha and Senju clans.
Now to clear up a few things
The sages biological son did not inherit the Rinnegan because the sage would not of had it at the time you would know this if you read my other thread:
The sage may of planned to destroy the Juubi from the beginning but was not strong enough to do so and instead sealed it, he figured the Rinnegan could not be pasted down it was only achieved through sealing the Juubi so instead he gave it to his to student (Hyūga related) in hopes it would fuse with his inherited Kekkai Genkai and form a new Doujutsu the Proto-Sharingan and through generations it evolved into the Sharingan. You may ask "what happened to the Byakugans powers?" quite simple they changed into Genjutsu and Ninjutsu due to the Rinnegan powers.
The problem with this theory is that why is there any need for Senju DNA then? Well after thinking about this, the only way this would be possible is if the Juubi was sealed before the younger brothers birth this in turn should give him traits from the Juubi like how Naruto got whiskers from the Kyubi. (so this conclusion is the Senju carry Rinnegan and the uchiha carry the key to unlock it)
