Obito was brainwashed because he don't have any brains until Madara's revival. He was following Madara's plan all the time until he got his hands on the rinnegan.

i like how ppl comment about how they knew obito was not brain washed...everybody and they momma thought he was brainwashed, so don't come here acting like geniuses when more than half of you swore to god the fact that obito was not tobi lmao...
i like that obito is on some f it tip, madara not so bad ass now is he?, one thing i am surprised about is how many ppl did not know that madara was trying to be the host of the jubbi...my cuzin was shocked, i was like your a fool, how did you not know this....he has to be the host to be able to do moons eye plan. also the reason why he was surprised he was brought back edo-tenseid-up'd

At no time in the Manga, it looked like Obito was Madara's friend, he never call Madara a Master or anything. Madara was able to influence and manipulate the situation so Obito could continue with the plans.
What Obito told Madara in the last chapter, should not be a surprise so don't try feelling like you figured something out with your little brain. What theory? You just pointed out the obvious, that's all. However, your observations might be news to those 10 years old or younger that are still in elementary school trying to learn "reading comprehension".
BTW: If so far Obito is alive is becasue Madara wants him to since he needs him. Madara can kill Obito any time. All he has to do is say the magic words and bang, he is dead.
