Even if he's recognised the chakra, he wouldnt even bother to tell anyone as far as im concern. Most probably the kyuubi only recognised the chakra that he fears the most, so in most situation he doesnt even feared Obito at all or felt threaten.

I believe it's more to do with the different eyes used to control him. There are only 2 known types of eyes which have the ability to manipulate a physical entity, Madara's EMS and Shisui's MS. There's an interesting theory that Obito used Shisui's MS in the past to control both Yagura and the Kyubi. Please see this >

It's obvious that Madara's EMS works differently to Shisui's MS when it comes to manipulation. Remember, when someone or something is under Kotoamatsukami(Shisui's MS ability), they are to be controlled by the user without the slightest doubt of them knowing that they're being manipulated. So it's likely that Kyubi was under Kotoamatsukami, which explains why he can't remember being controlled by Obito

no,i am talking about when madara mocked him saying he is a slave to those with blessed eyes controlling the beast with just 3 tomoe sharingan! besides madara only obito could do that, so beside chakra, that could make kyuubi believe it was madara

I agree with most of your theory except Itachi lended him Shisui’s eye.
Shisui told Itachi to keep secret of his eye and use it for protecting Village as I remember.

Kurama was talking about Uchiha's chakra.
He said the same when Sasuke was inside Naruto's conscious mind.
Nothing do about Madara and Obito 's chakra.
Uchiha's chakra are not same as others' chakra.

Not all Uchiha, but some that reached that level.
That was why all the tailed-beast (bijuu) did not trust any human and
the bijuu hated to be controlled by human, especially Uchiha's powerful eyes,
most probably was that SO6P can control the Juubi, but
did not use bijuu's power, that's why Bijuu respected SO6P,

Shisui didn't say anything about keeping a secret but he did want Itachi to protect the village with it. Which is why Itachi may have allowed Obito to use it. Before giving the eye to Obito, Itachi may have thought "if I give him Shisui's eye, it may build our trust. Then together we could take care of the Uchiha and save the village from the Uchiha's attack. He's Uchiha Madara afterall, a powerful shinobi." Because remember, Itachi thought that Obito was Madara. I cannot simply imagine someone like Itachi with high intelligence would give Shisui's eye to the likes of Madara.

I'm not sure, it's possible that he said this just in front of Naruto so he doesn't get the wrong impression. You know, Itachi is an intelligent shinobi like you said and thinks ahead. He may have just said this to keep it's story simple so Naruto doesn't get doubtful and Itachi doesn't make himself look worse as a villain because he truthfully isn't.

Itachi knew that Madara is a powerful shinobi and the leader of the Uchiha Clan. He also knew that Madara too holds a grudge against the clan so therefore he had a valid reason to ally with him to destroy the Uchiha Clan and save the village which he deeply loved from attack. My theory is very strong and likely to be true. We all know that Itachi would do anything to save the village even kill his own clan members which is hard to believe and perform. So why would he hesitate to lend Shisui's eye to Madara in order to develop his trust? :shrug:
