Nine Tails must be sealed in Gedo Mazou at the last (means after sealing all other tailed beasts) otherwise Gedo Mazou will break down. Thats what has been explained by conversation between Kisame and Itachi.

No he didn't he just left the nine tails with them to seal inside of naruto since he can already take control of the fox why not just take it with you

Its because Extracting Kurama from Naruto and then controlling it is very difficult. Also Akatsuki couldn't seal Kurama and there is this story-plot also otherwise a lot of things could go in some other ways aorund in narutoverse.
