i think the ending of the prophecy was that naruto and sasuke will fight and either they will both die or join up against madara

How in the hell did you come to that? Look at the reason why Jiraiya wrote the book... because he wanted to change the world. He was inspired by Nagato because Nagato wanted to pursue peace no matter the cost. That is what inspired him...

it was probably somehow set up by madara to have nagato's parents die
making nagato an orphan and finding jiraiya

Well, I would say that Madara's influence purposeful/inadventently was weak at best.
