First lets go over each individuals abilities. (I will not be adding moves that are not battle orientated in a fight like this. EX Contract seal. I have also put spoilers for the users techniques as naruto has a very big arsenal of techniques.
Minato

Now that the jutsu's are out of the way. Lets look at the ninja's skills in combat.

Now I will show why naruto would beat Minato with just sage mode.
Minato would be unable to harm naruto effectively in sage mode. His durability increases to the point where falling on a bed of spikes cannot harm him and even pains taijutsu could not harm him. It would not be a stretch to say his body becomes solid like a rock. Now rasengan does possess the capabilities to blow rocks open but its initial damage alone was not enough to destroy Obito (although it did blow his hand off) and that is a body that is structurally very similar to a normal humans. Minato's only option to harm him is to barrage him with rasengan as kunai's and shurrikens would not even have any effect.
Minato will be unable to hit naruto with rasengan unless minato places a FTG seal on naruto. Now naruto's perception in sage mode is increased to the point where the 3rd Raikage(the most powerful raikage in history) enhanced with lightening could not even touch naruto. The 4th raikage who is enhanced with lightening is said that his speed is on par with minato's base speed. Therefore Minato could not touch naruto when he is in sage mode.
As of now any form of attack is rendered useless due to being unable to land an attack or it would not harm naruto.
Minato's flying thunder god is also rendered useless. Naruto having the ability to sense danger in sage mode will immediately know where Minato is.(see pic in spoiler)
Minato does not have a chance of getting his hands on naruto as he will be immediately sensed and naruto can use his extension of chakra to harm him or perception/speed to land a rasengan.
If the fight is taking place in a forest naruto can decimate the area with Gamabunta using an explosive tag and gamabuntas oil. No room to hide or cover the battle will always take place is an open battlefield.
With this information present minato's only hopes of defeating naruto are now rendered useless. Any ability attempted can be avoided quite easily.
Naruto is now able to attack Minato without fear of defeat.
With naruto being able to incinerate the area using fire release and rasen shurriken he can now effectively and quickly destroy any FTG seals in the remote area. Minato would be forced to retreat to konoha or jump up into the air where he is vulnerable to attack.
Minato's options are reduced to zero due to sage mode and will be forced to play defensively and or retreat. Naruto can create up to 5 clones in sage mode to gather chakra meaning while naruto is going all out with rasen shurrikens and minato is absorbing them with Space time barriers, minato will run out of chakra while naruto is constantly refueled by his clones which he can send away from the battlefield. The end result is minato running out of chakra and being destroyed by an AoE (area of effect) attack such as multiple kunai's and shurrikens, rasen shurrikens, or frog kata.
This has been my first fully thought out vs thread. I have explained every characters battle orientated move and have provided links to support my conclusions and analysis below.

Dead Demon Consuming Seal- This ability allows the user to seal the opponents soul at the cost of the users life. This is a suicide technique but can end any battle.
Flying Thunder God Technique- This jutsu allows the user to travel through space by using seals. These seals can be placed on anything from Kunai's to people. Minato is the only known user to be able to use it by himself and developed different variations to the technique. The amount of chakra it consumes appears to be minimal as Minato can teleport a Tailed Beast Ball and have plenty of chakra left to summon Gamabunta, use rasengans, and multiple seals.
Rasengan- This jutsu allows the user to compress his chakra into a ball and use it in an attack. The original intentions were to compress the chakra and add an elemental affinity to it such as Wind style. It has shown to be more powerful then techniques derived from it such as Chidori and Raikiri. The point of impact is general not penetrated but anything behind that impact is blown apart. EX Naruto and Sasukes' fight on the rooftop. (It is important to note that Minato's Rasengan is much more powerful due to him using a higher chakra compression rate)

All Directions Shuriken- This technique utilizes multiple clones throwing shurrikens at the enemy. With multiple clones throwing shurrikens it is impossible to dodge let alone deflect all of these shurrikens. The only escape method would be replacement jutsu and or space time ninjutsu.
Clone Body Blow- This technique creates 4 clones to distract the enemy leaving them open to attack. This technique has shown success against opponents such as kakashi and gaara for example.
Fire Release: Toad Oil Flame Bullet-This technique mixes Fire style with oil to create a massive fire. This fire has been shown to melt the skin of manda which was one of the most powerful serpents. Its destructive capabilities could level a forest need be or clear out an area of dangers.
Frog Kata- This Taijutsu style is only able to be utilized by those who have mastered Sage Mode. Along with powerful punches the user can manipulate the aura of natural energy around their body to attack the opponent. Examples are Naruto vs Pain. Due to the enhanced speed of sage mode and sensing abilities, the user can avoid enemy attacks at the last second which is very similar to the sharingans abilities.
Harem Technique- Allows the user to transform into a nude female to distract his opponents. The nude female can look like anyone he chooses to as its derived from the Transformation jutsu.
Kage bunshin no jutsu- Allows the user to create anywhere from 1 clone to a thousand all in a second. This is naruto's signature move and most utilized throughout the series. Naruto has shown a dramatic increase from just summoning clones to using them effectively in learning the enemies moves(kakuzu vs naruto) to gathering chakra for him(naruto vs pain).
Naruto Uzumaki Combo - Allows Naruto to create a combination attack where the enemy is defenseless and is being barraged by the clones and finally naruto's foot in DA FACE!!.
