Ishida got his powers back after a supposed, permanent loss of power.
Isshida lost his artificial powers, not his, when he lost it he was using a Quincy Power glove that amplified the users own power and if broken it absorbs an immense amount of near by spirit particles for powerful skill.
It reduced his power to near nothing, but he did not lose it, he ended up training to rebuild his power shortly after at the hidden cove in the park.
Isshin and Masaki are Ichigo's parents. Juha's phrase about him being his son of the darkness means he is a Quincy that has been with the shinigami, their enemy, hence the darkness quote. And he refered to him as son either because he is his grandfather and Masaki's dad, or cause he is the Quincy leader and all the others Quincies are his to order.
Isshin lost his powers because he used the Engetu's Final Getsuga Tensho as implied when he mentioned it to Ichigo. He only gained his powers again thanks to Urahara. That's why Urahara had thought of the sword used to later on restore Ichigo's power. But the sword used on Isshin was a prototype or lacked reiatsu since no one from Soul Society was used on it, and that's why against Aizen he wasn't at full-power.
Masaki's story is the dark part in here...she was a Quincy and...we know nothing more. She and Isshin fell in love and had to run because it was a forbidden love i think. She probably lost her powers willingly to try to live a normal life. Isshin used the FGT maybe against Juha or another powerful Quincy. His surname is not Kurosaki, hence why no one knew his name when Ichigo appeared.
So Masaki became a normal Human and Isshin became powerless and trapped in one of those artificial bodies. They only managed to have kids because Urahara thought of something...the guy created the hougyoku, so he can create ANYTHING at this point i think.
Being "implied" is very closed ended with the lack of information. Its more or less assumed that happened. Its true that we know Urahara helped him, though the problem is we dont know all of Urahara's background other than when he used to be part of the Gotei 13, dealt with helping the Vizard's and creating the first of 2 Hougyoku (maybe the second one, i think the first was a failed prototype).
Also interesting theory on Isshin and Masaki, that actually had a lot of information for what little is known about either one of them.
From what others have mentioned about Isshin including yourself, he can be of many things Shinigami related.
- He could have changed his name to protect his family.
- He could have been part of the Gotei 13 at some point since his power his comparable to that of a captains level (wouldnt make sense since no one recognizes him), even if he was there before the 13 were created he wouldve aged drastically like Yamamoto over 1000 years.
- He could have been -or- still could be part of the Royal Guard (stretching out there, i doubt this) and we dont know it and has been protecting the something of royalty (hint-hint the reborn soul king)
As many others also have thought about Ichigo being the reborn Soul King after it was first mentioned way way back, i think it makes even more sense to that being possible especially if Ichigo has all 3 of the main powers of the story. In order to well, rule them all, you'd have to be part of them all. If anyone has followed Ichigo's personality when he fights, he nearly always fights Neutrally even when pissed off. He wants to fight on even grounds no matter, even when he was in the Final Getsuga Tenshou form. He could have easily 1 shotted if he wanted to. The end of that fight made it seem like Ichigo was holding back to stay as close to the same level as Aizen. When he fights stronger foes then him, he does everything he can to stay level even when he gets his butt wooped or when his Hollow comes out and tears crap up like with Ulquirra, he offered his own limbs to be cut off to fight even a severely weakened foe.
