I might be confused about the timeline, so can someone please help me clear this up.

If Madara gave Nagato the Rinnegan during or prior to the second war, and Obito 'died'/met Madara in the third war, what happened?

Nagato must be significantly older than Obito, because Nagato is older than Minato. We know this because Jiraiya trained the Ame Orphans before he trained Minato's team. If Minato is roughly 30 at the time of his death [same year as the current manga], then Nagato must surely be older than 30.

At this point, we know that Obito is 13/14 as he was born in the same year as Kakashi who is 30 in the present day. The attack on Konoha [Naruto's birth] was 16 years ago, leaving Obito's age at 14 at the time of the attack. If he supposedly died the previous year, then he would be around 13. This confirms that the Masked Man was not Madara, but is indeed Tobito at 14 years old.

The last scene seems confusing because when the Ame Orphans are in the cave, the Akatsuki had not yet been created [as Tobi is the one who gives them the idea and he only just met them], but when we read Nagato's Gaiden, it seems as though they were in this position during the third war. Nagato looks like he is in his teens or his 20s, when logically he should be more than 46 (30+16).

Also, why would Edo Nagato have the Rinnegan when he was resurrected if we have confirmed that it was implanted in him? If it's not a part of his DNA, then how did he get it back as an Edo?

Well shit.. only thing I can answer is the last question. Edo Tensei brings you back at the time of your death so whatever KKG you died with will still be there upon revival.

However, there definitely is a problem with the war, so I will go explain it in a new thread, since I see mass timeline questions coming up. First off. Jiraya trained Minato BEFORE the Ame orphans. This can be proven due to age. Minato is aprox 5 years older than Nagato, so this is no problem. Firstly, he wrote his first book based on Nagato, which he then gave to Minato later, who named Naruto after the character.
Secondly, the Ame Orphans were trained during the second world war [when the Sannins were named], whilst Minato would have been trained between then and the third war [giving him enough time to reach Jonin by the third war]

Finally, Jiraiya's age is mainly shown by the length of the red stripes on his face:
As you can see, they are shortest with the Ame Orphans [

Sorry if I offended you, but the reason I didn't bring evidence is cause I've seen it before, so it is not my evidence, and thus I can't find it very fast.

But now that you came with it yourself it will be easier, lol. Anyway I wont look for it right now, but if you have time I will tell you where to look at least...

Jiraya became jounin of a team of genin, yes, and this was the one Minato was in. We can only be right to assume that Minato graduated fast from the academy, so by informations from Kushina flash back and others he must have been team leader for a genin team for a short while before the 2nd war started.

Anyway you base your evidence partly on the book, which proves nothing since he first gave it to Minato a long time later when Kushina was pregnant, and thus doesn't prove who he trained first anyway.

The other is the stripes, where I do not take evidence from the anime highly, but I also do not see it as any prove since they doesn't seem to be natural, they are more likely made by paint, and thus if he spent a long time in Ame they should actually vanish eventually, though again I can't see it as any evidence since you probably found the picture on narutopedia, then you should notice his stripes are longer on the picture where he is a genin...

Nagato is from Senju lineage, so he doesn't age as fast, just like Hashirama.
