First I'm going to state some of the main questions surrounding Tobi and Madara.

1. How did Nagato get the Rinnegan?
2. Who fought Minato?
3. Who helped Itachi massacre the Uchiha clan?
4. How does Madara know Obito?
5. Who controlled the Mizukage?
6. When and how did Madara die?
7. How did Obito get so powerful and gain so much knowledge in such a short amount of time?

I think these are the questions that have to be satisfied by any theory.

Now this is probably stating the obvious, but

I think it's pretty safe to assume that Obito body is using Zetsu cells. I believe as most people have stated that Zetsu was created by Madara either intentionally, or as a byproduct of gaining Senju DNA. This being the case, then it becomes apparent the Obito was the one who fought Minato, and it's also obvious due to the use of Space-Time ninjutsu. However, Obito didn't come up with that plan on his own. I think Madara found Obito and then brainwashed and trained him. You can come to this conclusion just by listening to the way Tobi talks about the Senju clan and history in general. Obito embraced Madara's ideals and plans.

This brings up the question, why would Madara care about Obito? I don't believe there was any interaction between Madara, Zetsu, or Obito before Kakashi Gaiden. If there was, why would Madara or Zetsu let Obito be crushed by boulders and almost die? I think Obito sharingan transported him to his dimension at the last instance before dying. An interesting note here is Obito is never seen using MS to teleport himself therefore, I don't think it's required to use the jutsu. For other abilities it is required as seen in 600. Once in the alternate dimension, Obito tries to teleport himself out. He succeeds but has no control over his teleportation. He ends up teleporting next to Madara.
It is not unreasonable to believe that the sharingan has unique sets of abilities. One set of abilities is Amaterasu and Tsukuyomi which belong to descendants of Madara. Another set of abilities is the space-time jutsu which belongs to descendants of Izuna. As stated in the manga, it is rare for a person to awaken Amaterasu and Tsukuyomi. I think it is also rare to awaken the space time jutsu.

Before Obito, the last person with the space time sharingan was Izuna. Being that Izuna was Madara’s brother he probably teleported to Madara more than anyone else. When Obito teleports out of the dimension, the sharingan on instinct teleports Obito to Madara. Madara takes an immediate interest to Obito since a person hasn’t had a space time sharingan since Izuna. From there Madara repairs him and makes him listen to his story (Similar to Tobi and Sasuke). I don’t think the story alone is enough motivation to turn Obito evil. Sasuke had some motivation from the start and was easier to manipulate. Obito tells Madara about Kakashi, Rin, and Minato. Madara wants Obito to join him, and he does this by getting Zetsu to kill Rin. I don’t feel like Madara would dirty his hands with this trivial task. When Obito realizes Rin is dead, he gives in and trains with Madara. He also blames Kakashi for not protecting her. Think of this like Stars Wars with Obito as Darth Vader.

Somewhere between meeting Obito and the Uchiha massacre Madara dies. This means that Obito helped Itachi. I think he awakens the Rinnegan after many failed attempts, but his body is too weak to maintain it. He awakens the Rinnegan, and after realizing his body is too weak he finds a host in Nagato. Since Nagato is an heir of the Senju he has a suitable body to host the Rinnegan. Madara transfers his eyes over to Nagato. He does this when Nagato is a child. Madara kills Nagato’s parents and puts Nagato into a Genjutsu. This Genjutsu convinces Nagato that he awakened the Rinnegan on his own and avenged his parents. Madara is now blind and ill, but manages to live long enough to train Obito. Before Madara dies he convinces Nagato/Yahiko to start the Akatsuki. This happens before he meets Obito. This is why Obito says he gave the Rinnegan to Nagato and convinced Yahiko to start Akatsuki. Madara dies, and Obito takes over as Tobi. Realizing that he is sick, Madara tells Obito to kill him. When Obito does this his MS unlocks. This would also fit the time that Kakashi got his MS. From there the plan is to revive Madara using Nagato.

I think this story answers all of the questions above. Oh, Madara would be the person who controlled the Mizukage. I also wanted to mention that Madara would not need to have his eyes to have Rinnegan when he was revived with Edo Tenesi. Note that Itachi came back with MS, and he defiantly didn't have his eyes.

On a side note, I have a possible theory about Minato’s Jutsu. I don’t know if this has been stated. It is seen that Minato’s summoning jutsu is the frog. What if he tried to train to become a sage like Jiraiya, but for whatever reason it didn’t work out (Not enough charka, etc…). So instead the frogs offer him a different type of training. This training taught Minato how to set up the seals like the frogs do on anything. Just food for thought.

Anyway, this is my attempt to try to make the timeline fit together. I can’t wait to see what Kishi does to make the pieces fit together. It is going to take an asspull of EPIC PROPORTIONS.

I'm ok with most of it... Obito the decendant of Izuna is, well, probable.

I'm not ok with Madara giving Nagato the Rinnegan between the Kyuubi attack and massacre because that would make Nagato 20-30 while receiving it, which is impossible.

Obito fought Minato... gooey left hand after battle, Madara helped Itachi- yeah I'm saying it only because of the hair, but clues in Naruto are known to be really simple...

Good effort anyway!

I still believe that Nagato, in some wicked way, activated the rinnegan himself... the reason why, is because when Tobito went to get nagato from the place where he was placed after his death, he said something along the lines "You are the third of the six paths..." and
" you overexterted your powers so much that the Uzumaki clan's trademark red hair turned snow white"

I know it's just my opinion but.. in those words, I feel as if they were his eyes.. the reason why so is the "third of the six paths".. at first i wondered why third, werent he supposed to be the second coming of the six paths.. but then it hit me..

So6p were the first ofcourse, the second person to awaken the rinnegan were Madara, "the second coming" and thus nagato awakening it makes him the third coming.. thats just me thought..

Madara died shortly after awakening his Rinnegan. Nagato awoke his Rinnegan at very young age, probably before Tobito was even born. Keep in mind that Edo-Madara seems to know Obito. This means that Madara lived long enough to die AFTER meeting Obito. And as stated before, Madara died shortly after awakening his Rinnegan.

See the dilemma here? Madara cant be "the second coming". More like "the fourth coming"

  1. SO6P
  2. ??? (maybe SO6P's Elder son)
  3. Nagato
  4. Madara
  5. Obito
