Because some people apparently thought their theory of who Tobi is, was better than that of the mangaka himself.
Personally I still like the story and don't see why so many people are pissed off at it (it would be different if they had paid for it, because then they had lost money on something they didn't enjoy, but most read it for free)

But tobi was meant to be different, he was the man with the plan. Now he's just a heartbroken kid who's start a war over the equivalent of Sakura (she liked Kakashi, the guy who didn't care about her).

The story could of taken much more twists and established Tobi as his own man. Instead he's just a creation of Madara's brainwashing.
