I'm pretty sure if Nagato started out with a Shinra Tensei nuke, he would blow up almost anyone in the manga. A Prime Nagato would destroy the Perfect Susano'o, but the impact wouldn't be enough to wipe out Madara completely. Then that leaves him with no Rinnegan abilities for an hour.

Only things that can possibly withstand it is Perfect Susano'o, Tobi's disappearence jutsu, and Kabuto ( Madara is his summon, so he is apart of his arsenal, which gives him Perfect Susano'o as a tool )
