Tobi or Obito used some space and time to give Nagato the Rinnegan.
Here is the reason why i'm telling this. His 2 tomoe Sharingan activated when he battled on the the third great ninja war, but when he was nearly dead, his own Sharingan started to activate to 3 tomoe sharingan and his Sharingan automatically used space-time tech to disapeared to another dimensions.
But the truth is, how did Obito gave Nagato the Rinnegan ?????????

Okay, Madara gave Nagato the rinnegan, It's not Obito or Tobi who gave Nagato the Rinnegan, also Madara awakened his Rinnegan shortly before his death. But Nagato was young back then, how could he be alive when Madara died. Nagato are on the same age as Kakashi or 2 years older, but however Hiruzen is older than Kakashi and Nagato, but Hashirama and Madara is older than Hiruzen, that's explain why, and how did Madara gave him the Rinnegan. Madara was about 150 years older than Nagato. There must be something about time and space, there u go, it was Obito who manipulated the time and changed. Obito used some special space and time to give Nagato the Rinnegan, It's difficult to answer, but Madara were dead back then. Obito and Nagato were on the same age, and after the third great ninja war ended, Obito died and Nagato lost Yahiko as his good friend.
