During the time skip I think something happened to Kakashi which caused him to think of Obito and Rin more, and just feeling the loss, sadness, stress, etc (not exactly sure what qualities there), can awaken the MS.

i think kakashi didnt know that he already had it since the kyubi attack...
since obito was using it during the fight with the 4th. once obito activated his ms. i think kakashis got upgraded as well but hes not aware of it.
their eyes are connected.
