1st - At the valley of the end where Madara supposedly died, we late found out he actually did not but that he survived and escaped with Hisharama’s DNA. Not long after his battle with the first Hokage he activated his ranningan and not long be for that he die. My theory is that Madara did find Obito’s body Crushed and restored him using his ranningan and the DNA of the first Hokage. Persuaded him to be his successor and to carry out his will and in trusted him with his Rinnegan. To find someone who is capable of using it and at the right time use them to revive him. Example, Kabuto summoned Madara with Edo Tensei, Madara believed he was revived using the Rinnegan (His Rinnegan).
2nd –Tobi has been shown to have a vast knowledge of medical Ninjutsu. He has had numerous parts of his body damaged throughout the series and always somehow replaces them. He also removed and implanted Itachi’s Sharingan’s in Sasuke’s eyes sockets replaced his own left Sharingan after his battle with Konan and Implanted the Rinnegan in his eye sockets, there is obviously someone behind the scenes. My theory is Rin! She is assumed to have died but Kishimoto has never indicated this nor deny it in the series. She was part of team Minato but a back-story for her has never been shown. Don’t you think that is somewhat weird? She was also able to successfully implant Obito's left Sharingan into Kakashi's eye socket with only basic medical tools. I believe that Obito and Rin are similar to Nageto and Konan I believe that when Rin was captured and Kakashi elected to abandoned her and finish the mission ultimately leading to Obito’s “Supposed death” Rin Blamed Kakashi for his death witch later lead to Obito contacting Rin to aid him in his plan.
3rd - The crybaby ninja Obito uchiha was an act. Tobi stated that he "gave" the Rinnegan to Nagato. An event that occurred before Obito's supposed death, further complicating the truth. My theory is that Madara had already had Obito as his apprentice and he was a double agent for Madara kind of as Kabuto was for Orochimaru. Providing Madara with information and the actions of the hidden leaf.
