Okay, YES I KNOW THERE ARE A MILLION THREADS ON TOBI'S IDENTITY BUT WAIT AND HERE ME OUT.
All right there have been a lot of hints that Tobi is Obito but there are a lot of plot holes. So what if Tobi is actually Obito possesed by The Elder Son of the SO6P spirit. This is my theory the Elder son is the one who invented the Body Stealing Jutsu that Orochimaru is using to extend his life and Obito happens to be his latest vessel. But Obito is still alive in there that would explain the constant Obito hints and the plot holes.
These are my theories on it and explanations:
1. This would explain how he knows so much about the Sage of the 6 Paths, its because he was there. When the identity becomes apparent we will probably get flash backs that explain the Two Sons and what happened.
2. He wears a mask for a reason, its could be because he has gone through so many bodies he wears the mask to identify himself with others. Kind of like how Orochimaru alters each vessel to make them look like him.
3. His connection with Madara, we don't know how Madara survived the battle with Hashirama, but it could be that Tobi saved him and is also the one who implanted Hashi's cells into Madara.
4. His grudge against the Uchiha clan, it could be that after his defeat at the hands of his younger brother he was for some reason thrownout of the Clan he founded. That would also further explain his relationship with Madara, they were both exiled by the clan they led.
5. The timeline issues are explained because he was just using a different vessel at the time.
6. He said he got the Sharingan from Obito (well he implied it but you get the idea) he never said he took it out of the body, plus the special abilities of Sharingans seem to be at their strongest with their original users or by transfer between brothers. He may have found Obito's body and experimented on it with Hashi's DNA in order to repair it and improve upon it. Fixing it with Zetsu parts.
7. Throughout the series Tobi has refused to view Naruto as an actual threat. This could be because Naruto reminds him of his younger brother who he was jealous of. He is denying that anyone like his brother could be a threat.
