If you read the manga you would notice that when Naruto made a shadow clone the shadow clone automatically went in to Sage mode
so Kurama is gathering Chakra for Naruto but the Kyuubi Chakra is unstable with the natural energy.

Remember when naruto was fighting pain and he went into 8 tails and when he got out he auto went into sage mode because Kurama's chakra was messing with the natural energy.

naruto probably didn't think about fusing them together or might just be saving it for madara or sasuke
again only the frogs were rejected not sm and kurama is friends with naruto now so he wouldn't rejet the frogs and doesn't have a choice on whether he wants to reject sm or not its completely narutos choice

EDIT: and when naruto made a clone he only took in enough nature chakra to locate the rods therefor sm only lasted a couple of seconds since he only took in a little bit of nature energy
if sm should have automatically combine with bm then it was probably because he ran out of sm since he only took in a little bit of nature enrgy or simply because it wasn't enough nature energy to trigger a combination

Dude he's in Nine tails chakra mode = he's using Kurama's chakra which means Kurama also would get the Natural energy for naruto when he's still.

it took jiraiya all his life to learn sm and he still didn't perfect it and it took naruto 2 years
and for the last time narutos bm is not the same as sm
he already combined it with pain and i'll give you magna proof if you want it
