In his right eye socket.That is where his space-time ninjutsu originates from.If in doubt read the manga or watch the episodes.Kakashi's and Tobi's eyes are linked(Tobi's right eye).Furthermore,when Kakashi asks Tobi where he got his eye from(right eye),Tobi replies that he got it in the same battle in which Kakashi got his.
I don't think any more proof is needed.

Danzo's abilities were very limited with the sharingan on his arm, he was able to use Izanagi because he had attained both Uchiha and Senju DNA (probably by working with Orochimaru), the sharingan on his body could not physically "see" but they could potentially be used to a significant extent as shown by Danzo himself...

As for Tobi's sharingan, the one in his right eye socket is probably and most likely Obito's, since whenever he warps his whole body away, it is centralized around his right sharingan...

I just re-watch the fight between tobi and konan. Your right that he uses his right eye to warp himself (while sucking conan's paper bombs). But he didn't use MS sharingan like kakashi MS eye, he only use 3 tomoe. Does it means that tobi's warping(spiral thing we see while he warps his body away) and the space time ninjutsu technique(like kamui) uses different eye? if kakashi and tobi's right eye are the same can kakashi do the warping things(in the future) that uses 3 tomoe?
