He didn't want to waste unnecessary Chakra. By "unnecessary", meaning; the control of the Bijuu was depleting a huge amount from controlling them, and Kakashi (and team) know of the Rinnegan abilities; so they know how to counter them.

1. It doesn't make the techniques completely useless.

2. No need to spam.. just shinra tensei those good guys. .... Do they have counter for Chibaku Tensei too? doesn't matter.. when they try to destroy the black sphere Tobi could teleport to one of them and absorb one to his own dimension. He could even use Human Path to remove one's soul

3. I hope so, but this is highly plot barrrier so that these good guys stand a chance, if I were the creator they would've died since first time they met Tobi.

They have knowledge of the Rinnegan techniques, and are well placed to counter them. It would be a waste of Tobi's chakra. And anyway, Tobi has used the Outer Path.
