Kakashi figured Tobi's jutsu out. When Kakashi kamui'd the kunai away and it cracked Tobi's mask (yes it was the kunai, Tobi "dematerialized" before Naruto hit him) Kakashi completely figured out the jutsu. Tobi's S/T uses the same dimension that Kakashi's kamui does. He puts his solid body into the kamui dimension while leaving an after-image of himself in the "normal" dimension.
So when Naruto went to rasengan Tobi in the face and Tobi "dematerialized" out and rasengan went through Tobi's face but somehow hit his back - after the rasengan disappeared - it was because Kakashi kamui'd the rasengan away and it hit Tobi in the Kamui-S/T dimension. There seemed to be a lot of confusion so I thought I'd clear it up for everyone.
