Actually, a 16 year old with the Mangekyou Sharingan and all of it's abilities alongside Shisui's Mangekyou which could perform what is likely to be the most powerful Genjutsu in the NU while he was also accompanied by Tobi who probably has equal or greater visual prowess than Itachi with the 3T Sharingan and can also become intangible.

Not to mention that he killed them at night and Itachi is a sneaky bastard who probably just slit their throats in sleep, and the few who were awake probably didn't stand a chance against them.
