This is what my fan ending of Naruto would go like. I know it's long, but please bear with me. Also, give feedback. Possible spoilers involved.
Madara, bored with the Kage battle, decides to leave and capture the Kyuubi. The Kage try and stop him but fail in doing so and are seemingly killed by a hax justsu from him. Meanwhile, Tobi has someoned the Juubi. After some remarks from Kurama and the Hachabi, they try and take it on. Obviously, their attempts are futile.
The Allied Shinobi Force arrives and they all stand to battle the Ten Tails. It ends up killing Kiba, Choji, Shino, and Tenten along with some other fodder ninja. Before it can cause more destruction, Madara appears and tells Tobi to put it away as it is incomplete and, his famous line, is ugly.
Naruto is surprised and scared as he thinks the Kage have perished in their attempt to defeat him. His fears are overturned with they arrive to join the Allied Shinobi Force. Tobi reluctantly seals the Ten Tails back into the Gedo Mazo and looks at Madara who says that he is going to capture the Kyuubi and Hachibi to ressurect the perfect version.
Before he can do so, Tobi stops him saying that one of his disciples will handle that. Madara agrees and snaps, telling Tobi to take of that damn mask seeing as there's no point to it. Tobi agrees and takes it off. The viewers don't see, we just get a look at the Allied Shinobi Force's surprise and shock. Tobi and Madara disappear in a swirl of blackness.
It shows Sasuke, Juugo, and Suigetsu preparing to set out, but not before Sasuke saying that they must gather all of Taka. With Anko in tow, they fan out to find Karin. ^Note^. This spans several chapters.
Taka tracks Karin by Juugo's ability to talk to animals. They find her within a prison, similar to where Sasuke first recruited her. He ask her to join him again, apologizing for trying to hurt her. After much talking, she agrees. She ask where they're going, and he tells her Orochimaru. She's surprised of course but he assures her he's still alive. Wanting to know where he is, she ask Sasuke and he responds by telling her to track him by using Anko's curse mark to get a feel of his chakra.
They track him down and he's all sickly and weak. He laughs when they arrive, smiling broadly. Sasuke asks Orochimaru about the scroll, and it's revealed that the scroll is the secrets of Madara's body. He asks how to stop him as he created him and Oro says the only way is to seal him. Sasuke thanks him and attacks him but it is meaningless as he is unaffected.
Oro chuckles and says he's immortal and launches Sasuke back. Confused, Sasuke ask how and Oro responds by telling him that he sealed parts of himself within those that he bestowed his Hell Curse Mark to. He nods his head towards Anko and say's that he suspects Kabuto absorbed some part of him and say's that also Madara bears the hell curse mark himself. (hence why last chapter he was rubbing his neck, Madara.)
Immediately after explaining, Anko awakens and attacks them. Sasuke tells Taka not to kill her and to subdue her instead. They do and her curse mark pulsates, Oro coming out. Sasuke, pressured whips out the Totsuka Sword of Sealing, something he didn't know he had but figures out that itachi gave it to him when they touched heads. He seals that part of Oro and goes back to the cave where Kabuto lies.
Now cut to Kabuto. He finally accepts himself for who he is and sheds the skin of the snake, coming out of Izanami regular. He thanks Itachi and leaves the cave.
Taka arrives while he's leaving and Sasuke asks what happened. Kabuto confesses about his change of heart and ask Sasuke if he's changed as well. Sasuke doesn't answer. Instead, he ask Suigetsu what he always wished to accomplish and Sui brings up his dream to ressurect the 7 swordsman.
Sasuke sends him to the Allied Forces base to retrieve them. Next, he asks Juugo who reveals that he wanted to rid himself of the evil inside of him. Sasuke does so and Juugo thanks him leaving. Next, he asks Karin who begins to cry and says she only wanted him.
He tells her fine and to come with him. Now, it shows Tobi who is putting his mask back on and telling Madara that he and Zetsu are gonna find out what happened to Kabuto. They come to the cave where they see the spores on the shedded skin of the dragon.
Meanwhile Sasuke and Karin show up at Tobi's hideout where they run into Madara. Sasuke asks him who he is, who is Tobi, and all this other stuff. it is revealed that he is the man who knows everything. Madara confesses that Tobi is Izuna and they are brothers who plotted to take over the world. Sasuke battles him and seals him, but not before Oro pops up out've his neck and an epic showdown occurs.
Sasuke is close to dying and Karin saves him by letting him bite her. He thanks her and sends her away to tell Naruto to meet him where they last fought. Naruto does by himself and they fight. Sasuke orginally planned to die at the hands of Naruto, but he sees that Naruto won't kill him. So, after some emotional stuff they join forces to fight an extremely pissed off Tobi!
