So, we already know that Rikudou sennin passed on the eyes to the uchiha, the body to the senju. So, where does the Uzumaki clan fit in with the SO6?
The Uzumaki clan is known for its strong life force and sealing techniques, leading me to believe that they inherited the spirit of Rikudou Sennin. So in order to become the new SO6, you need the eyes, the body and the spirit. Naruto, being the offspring of a Senju and Uzumaki, has 2 of them already, which could explain the ghostlike body resembling the SO6 when he uses the kyuubi chakra. Also, this is why edo Madara is not the SO6, having been combined with Hashiramas body, he is still missing the spirit.
As for Naruto, I do think he will become the new SO6, because Kurama said so, after remembering Rikudous last words to them. I think in the end, Naruto will come to the conclusion that Sasuke is beyond redemption. Naruto will be unable to bring himself to kill Sasuke, but cannot let him go either. So, Naruto seals Sasuke within himself. Now he has the chakra of the body, spirit and eyes.
I think thats the way it will turn out eventually. I might even go as far to say that when the Jyuubi forms, there might be some kind of space/time Jutsu that brings the Jyuubi and Naruto to the past, making Naruto the actual SO6, not a reincarnation (I hope not though, it would end up being one endless cycle of imbreeding).
