Let me clear some things up. Tobi wasn't scared of Edo Madara. He was simply shocked that Kabuto figured out the truth. That's further proven by Kabuto saying "You can relax. I haven't told a soul" instead of something like "Unless you want yo' ass kicked, you better agree to my terms, biiiioootch!!"
And now a few panels further proving that Tobi isn't/wasn't scared of Edo Madara:
Tobi recovers from his shock about Kabuto knowing the truth, and doesn't care much about what just transpired.

Tobi disregards Kabuto and his entire Edo Army (including Madara) and straight-up blackmails him, causing even Kabuto to panic.
