Did you forget that Itachi is(was) under a genjutsu called Kotoamatsukami?
His ''orders'' set by Kotoamatsukami were: 'Protect the Leaf!'

But!
Itachi doesn't kill Sasuke (who is a threat to the Leaf), doesn't that make Kotoamatsukami a failing jutsu?
Since no one can resist Kotoamatsukami's order, Itachi had to disable Sasuke too in order to protect the Leaf.

Itachi's subconsciousness should have made him disable Sasuke, because Sasuke is a danger to Konoha.
Sasuke said it: 'Just like you protect the Leaf, I will crush it.''
That's why I think that Kotoamatsukami failed, because it didn't protect Konoha from the dangers.

maybe its a hint that the only way to protect the leaf is to leave sasuke who may be a good allie one day for them , as i think sasuke and naruto will end up double teaming madara

Guys, orders were: 'Protect Konhoa' not 'protect konoha from edo tensei' -__-
Even if Hokage herself was a threat, Koto would trigger Itachi's mind to do something in order to protect Konoha.

Maybe Itachi's mind is stronger than Koto, like some of you said.

Right now Sasuke is number 2 threat to Konoha beside Madara.

the major threat to konoha at that time was Kabuto's ET, so itachi stopped ET after which the best hope to protect konoha is sasuke fighting kabuto (since itachi disappeared after ET was released) which will happen so i think the KA is not yet broken

I think it was suppose to be used when Naruto fought Sasuke. Cause one of them would say 'Protect Konoha' so then the bird would come out and it was triggered for Itachi's eyes. Which Sasuke would have so I would make him want to protect Konoha. Itachi believes that Naruto can talk sense in to Sasuke since he cannot.
