IMO the characteristics of Naruto's Bijuu cloaks, even the regular KCM cloak, give him plenty of advantages. He's understood to be at least near the speed of his dad, or enough that Minato can't blitz him without strategically planting his FTG tags.

Something that people generally overlook is that while Naruto doesn't have the genius stereotype, he can be extremely creative when he needs to be. One such flaw to Minato's Flying Thunder God would be eradicating the tags, or even attempt to quickly attack Minato when he appears next to one of the tags.

Finding the tags are easy enough using Sage Mode sensory, given that the kunai Minato uses are pretty much formulas that enable him to summon himself to their position. Heck, I wouldn't be surprised if Naruto hid clones near the tags in the form of commonplace objects like shuriken to surprise Minato when he teleports. This may not be a good thing to execute first hand, since Minato should be able to sense them using finger jutsu, but if he's slick enough to avoid suspicion, I think it will slip Minato's mind.

Warping some of Naruto's techniques and RDS are two biggies that Naruto is probably going to deal with. Think of it realistically though: one kills himself and the other needs a favorable scenario. I don't want to cut Minato out because it's very likely he has other forms of sealing jutsu that he can use, but I'm weary that they will work on Naruto when using such a large amount of chakra...

Kakashi is pretty much a none-factor at that time lol. Current Kakashi was in awe at Naruto's raw power; at most Minato will probably be worse off since he'd be trying to save Kakashi all the time.
