Madara ...Clone Theory ....Read Theory First
Tobi.... Are you really who you say you are?
In Ch. 559 we got a look at a resurrected Madara Uchiha via Edo Tensei. I honestly did not see this coming, and was pleasantly surprised. Like each chapter in this war so far, this chapter both answered and sparked questions, mostly the latter in this case. How could Madara Uchiha be revived if that masked man (Tobi as we'll refer to him from here on) claimed to be Madara? I mean, Tobi had some pretty convincing evidence he was Madara. He had a wealth of knowledge that would be characteristic of Madara should he be alive, he had a sharingan proving he was in fact an uchiha, he could use techniques that would also be characteristic of what Madara could do, so how could he NOT be Madara?
Madara Uchiha was revived, meaning he had to have died. When did he die though? you may ask. The most likely answer would be at Valleys End while fighting Harishima Senju, the Shodai Hokage who he so detested. Tobi claimed that he did not lose the fight, but instead used that fight to gain Harishima's DNA. Why would he need his DNA though? Here is where my theory begins...
It's been shown that Harishima's DNA is very peculiar in nature. His cells are particularly strong and his DNA is required to preform the Izanagi technique. It's also been shown that Tobi was able to create Zetsu out of Harishima's DNA. Rather, Zetsu is Harishima, at least the white half of Zetsu is his clone. It's currently unknown as to the origin of Black Zetsu.
What does this all mean? Well, I believe that using Harishima's DNA and Madara's DNA, Tobi was born. Tobi is the resultant of both of their bodies being "put together". It explains why Tobi bleeds this gooey white substance instead of blood, it explains why he's able to use Izanagi, it explains why Harishima and Madara were both able to be revived by Edo Tensei.
A flaw that I could imagine would be that.... I don't know exactly how Tobi could've been created...
As for the REAL Madara Uchiha (the one that was in the coffin), how did he know about Nagato? According to my theory, he died well before Nagato would've been alive. So for this, another theory has been proposed in the community. The theory that the Rinnegan has in some form the ability to commune with the dead!
If this is true, it would explain how Madara knew about Nagato. Somehow Tobi would've been involved with Nagato and this whole crazy scheme. However, why even mention Nagato? What does Nagato at this point have anything to do with the real Madara Uchiha?
Earlier in the series it was claimed by Tobi that he couldn't believe Nagato would betray him, and was even more surprised that he used his Gedo: Rinne Tensei no Jutsu (Outer Path: Samsara of Heavenly Life technique; Gedo: Art of Rinne Rebirth) to revive all the people he killed in Konaha and then went on to say that he was saving that technique for his own use! I'm sure no one knew why really at this point, but it's clear now.
Tobi planned on resurrecting Madara Uchiha! Normally the technique has a duration after which the technique will not work for some unknown reason, but it's possible that because Tobi is a clone of Madara, he is a capable vessel for receiving Madara's soul. Maybe that's what Tobi meant by bringing himself back to his former "self". Tobi could be trying to restore "his" power through bringing Madara back.
